Seconded on the flashpoints. I love a well-made flashpoint, and Bioware proved with Lost Island that they can make challenging, interesting, and well-tuned encounters for a small group.

I'm going to miss the percent presence bonus on Sorcs and Sages. Is that weird? It's pretty substantial on top of flat legacy presence bonuses.
I'm also going to miss the tremendous flexibility of the Juggernaut skill trees. I've had a lot of fun with hybrid tank builds that pull from either the rage or vengeance tree. Of course, I'm still looking forward to the immortal overhaul. -

I don't have experience with your particular situation, so it's entirely possible that you've encountered a loophole such that your total crew skill count is not preferred +1 = 3 but rather what you had before + 1 = 2; preferred is two so no increase.
However. I've experienced the preferred --> subscriber shift, so I can tell you that the game doesn't automatically unlock the additional skill once you've set your active skill(s) as a f2p/preferred player. Instead, it continues to display a third skill as locked. To unlock it, you just have to try to use it, which will prompt the game to do a little internal check to see what number of skills your character is allowed and bring up the 'active skills' dialogue. Ergo, if you try to train a third skill, it should let you. If not.... :/
As an aside, the unlock may be for a single character rather than account-wide, so is it possible that you have three skills available on just one character?

From a FAQ a while back:
"Update: We've been getting some questions about security keys and how they will work. For starters, Free-to-Play and Preferred players cannot use NEW digital security keys. However, if you had one on your account and you decided to go to Preferred Player Status, then you can still use your digital security key. Free-to-Play players may purchase a physical security key, which will give them Preferred Player Status and the ability to use the physical security key."
So the short answer is yes.
